这三个词都有“使用”的意思。 但with ,by是介词,与名词一起使用,在句中作方式状语;
1.by与名词连用,表示方式,手段,如:
You should prove what you said by action.
I came here by train.
The coat is made by hand.
They keep in touch by telephone.
2. with与名词连用,表示具体的工具等,如:
My mother nade it with her own hands.
He drove the dog off with a stick.

use是动词,与名词一起使用,在句中作谓语。
May I use your car?
Many people use American English.
